This may be a feature that only affects places like Seattle that have waterways, but I could see it being useful for other routes where you might need to throw your bike onto a bus or train:
There are a few routes in Seattle where I want to ride my bike up to a ferry, take the ferry across to an island or the peninsula, keep riding, and then loop back.
Unfortunately, the route will count "ferry mileage" as part of the route. So it adds an extra 10+ miles which I don't actually ride. Would be nice if I could "ignore" the ferry portion of the ride in the mileage .
There are other places where I could use this feature. For example there's a bridge across Lake Washington (the 520) which is a primary route for commuters, but there's no bike path, so bikers have to put their bike on a bus, ride across, and then get off on the other side. Would be nice to designate this section as a non-bike transportation somehow so it doesn't count in the mileage and elevation calculations.

    I strongly agree!

There are a number of ferry crossings here to in Australia too
for example 2 ferry crossing in http://www.bikely.com/maps/bike-path/Gosford-to-Sydney

There are also occasions wher you might need to use a train, funicular or do a car shuffle.

    Suggetions:
Use two routes - one up to and the other continuing after the ferry.
If it's a loop, start and end the loop at opposite ends of the ferry.
